Sounds like you may have managed to get it into System Test Mode. See page 17 of the spec sheet: http://www.adafruit.com/datasheets/MCP73833.pdf

It should power up normally if a good battery is connected.

Then I would suspect that the MCP73833 chip was damaged somehow. Either a voltage spike from some connected device, or possibly a short. Short circuits are one of the unfortunate hazards of mint-tin enclosures.
