If your battery voltage is only 2.61 volts with no load, they are drained and will not provide enough current to charge a phone.

But the phone says its being charged only after a while i get the error message

Yes. Because almost drained batteries can still provide a short burst of energy after a rest. A a fresh set of batteries should measure 3v or more at the input to the MintyBoost. See our battery recommendations here: http://forums.adafruit.com/viewtopic.php?f=15&t=22377

Without the phone i get 3.05 input voltage and 4.99 output. With the phone i get 2.88 and 4.99 as measurements

That sounds ok. Some drop on the input side is normal. But the output side should stay close to 5v.
If the phone still doesn't accept the charge, try shorting the two center pins of the USB connector. Just put a blob of solder that bridges between the two center pads.

I've already donde that and nothing. The readings stay the same and só does the problem

If the output is staying at 4.99v and the data pins are at about 2v while the phone is connected, the Minty Boost is working properly. Try a different charging cable. Some cables have too much resistance and there is a voltage drop in the cable itself.
