Any thoughts on if this could be used as a DIY cloud sensor (based on temp of sky). (Assuming you place it in a weather proof clear top enclosure)

It should work if the box is transparent to IR, not all plastics are.

Does adafruit carry any weatherproof cases that would allow the ir to transmit through the top?

Our Otter Boxes and weatherproof enclosures have polycarbonate covers.

Many clear polycarbonates do transmit IR well, but we have not tested these specifically for that.

I read that plexiglass will transmit IR, so I'm planning on creating an attachment to my current weather setup (made from PVC) that uses a PVC plug with the top cut off and a piece of plexiglass glued on. I just purchased the sensor, but it looks like I'll have to write a R-Pi driver for it.
