I have built a bare Arduino board and have included an LED on the digital pin 13. I assumed that I would be able to have the LED in while programming with the USBtinyISP because there is an LED on a standard Arduino and I can use the USBtinyISP while that LED is in circuit. However, I can only program with the LED removed. What do I need to do differently so that I can keep the LED in circuit?

Do you have the current-limited resistor in series with the led?

Yes. I have a 150 in series with it.

I don't believe that is the value used in a standard Arduino. You might want to check the official schematics.
