In order to get the shield to sit atop the Arduino I removed 2 pins that were positioned under a button. Additionally, 4 pins on the other side were left open after following the tutorial.
I'm entirely new to electronics and Arduinos, I'm not sure if what I did is correct.
Please take a look at the pics (sorry for the bad photoshopping) and let me know before I solder.

The protoshield follows the original Arduino header layout. Newer (R3 and later) Arduinos have 2 extra pins on each row. These pins are redundant on the UNO.
The two extra pins are there to help ensure i2c compatibility between the UNO and other Arduinos (Mega, Leonardo etc). The only time these pins would be of concern is if you have i2c devices on the shield and you want to use them on a processor other than an UNO.
