Hi,,
Do the wires connected to a two pin terminal block connect to each other at the block?

The two terminals are electrically isolated from one another.

I thought they connected two wires together but now I am not sure what they would be used for in a perma board. Would you give me an example of how it would be used on a perma board

You would use it to connect two wires to adjacent traces on the board. For example:
    Power & ground.
    Sensor input wires for a 2-wire sensor.
    Output wires for LEDs, motors or other 2-wire devices.

I guess then you would screw some wires in at the top of the terminal

They are used for example in the motorshield, there's a few pictures of them in use at http://www.ladyada.net/make/mshield/use.html
