Hi guys,
I just bought 2 li-ion batteries (https://www.adafruit.com/products/328) and was wondering if I would be able to connect them in series and have this charger (http://www.adafruit.com/products/280) to charge them using 9-12v? On the product details it says it can charge 8.4v li-ion batteries using 9-12v but I'm not sure if they have to be single celled or will it be alright using two 3.7v batteries in series?

This charger is for 1S batteries only. It will not charge 2 in series.
Charging multiple cells requires a 'balance charger': https://learn.adafruit.com/multi-cell-lipo-chargingUse USB or DC power - 5 to 12V input
Charges one single-cell 3.7/4.2v batteries (not for older 3.6/4.1v cells) with constant current/constant voltage

Yeah I thought that might be the case with the charger, just wanted to be certain. Is there any way of configuring the simple balance charger so that the batteries can be simultaneously charged and used?

No. They can't be both series and parallel at the same time.
